Graeme Smith's 77 left the hosts needing just 39 runs with five wickets remaining, but Wayne Parnell was caught by Singh, one run short of India's 190.
South Africa had seven overs from which to find the two runs they needed.
"Our game in the back end wasn't good enough," said captain Smith. "We have to regroup."
Smith, who became his nation's most capped one-day skipper, added: "The pitch was slow and stopped a bit so shot-making was difficult. But credit to India, [Lonwabo] Tsotsobe bowled incredibly well."
The bowling of Tsotsobe stole the show with a career-best four for 22 in a devastating spell of limited-overs bowling earlier in the day, but Munaf Patel rivalled Tsotsobe with four wickets at the expense of just 29 runs.
Smith, who went past 6,000 runs in ODIs, eventually departed for 77 - leaving the hosts needing just 39 runs with five wickets remaining.
But South Africa struggled as David Miller top-edged a pull shot straight to fine leg for 27 off 28 balls before Johan Botha was controversially adjudged lbw to Zaheer Khan, even though the ball never touched his pad.
Dale Steyn was then run out, leaving the hosts requiring 14 runs with two wickets remaining.
But Patel removed Morne Morkel and then Parnell, who could only stare in disbelief after slashing the ball straight to Yuvraj Singh at backward point.
India have finally won an ODI in South Africa against South Africa after 10 years.

Smith "Congrats MS and his team. We played some good cricket for 70 overs but our game in the back end wasn't good enough. We now have to regroup. I would have liked to be there a little longer. Couple of soft dismissals, bad decision making and ... The pitch was slow and stopped a bit .. shot making was difficult. Credit to India. Tsotsobe bowled incredibly well. Unfortunately we weren't good enough to get over the line."
Munaf Patel is the man of the match: "I was just thinking about slower ones in the end. Crowd from my village are here and I was under pressure! They will now come to my hotel after the game! (smiles). I have worked hard on my fitness with Ramji and have bowled a lot in the nets here."Munaf Patel is the MoM for his 4/29
Dhoni: "It's a big win for us. We were short of 40-45 runs. We got a slow but a good start. Yuvraj got out just before we were about to take the powerplay. Then we had to postpone it. Then when we took it, Raina fell first ball. Harbhjan's role was crucial. When Bhaji came they decided not to take him on and lost a bit of momentum . Munaf has been bowling well for us in the last 10-20 games he has played. The part-timers also have bowled well. Yuvraj is our main batsman at no 4. He can dictate terms. Once he crosses 10-15 runs, you can see that he bats fantastically. Two gone, three more to go; we are expecting some tough cricket."
