Srikkanth Anirudha's magnificent half-century helped Chennai post a total of 153-4 from their 20 overs, before their bowlers restricted Kolkata to 151-7 in reply at the MA Chidambaram Stadium in Chennai.
Chennai got off to a bad start losing opener Murali Vijay (4) in the first over, but Anirudha and Suresh Raina batted sensibly to put Chennai back on track.
The duo forged a partnership of 74 runs for the second wicket thanks to some dropped catches (two by Pathan and one by Morgan).
But the dangerous looking partnership was ended by Pathan, who had Raina caught by Sarabjit Ladda at deep mid-wicket.
Raina made 33 off 29 balls with four hits to the fence.
Anirudha then got involved in a 49-run third-wicket stand with Indian skipper MS Dhoni inflicting further suffering on the Knight Riders.
Kallis came to Kolkata's rescue dismissing both Dhoni and Anirudha in successive overs.
First he had Dhoni caught by wicketkeeper Manvinder Bisla and then came back to disturb Anirudha's furniture.Dhoni made 29 off 21 balls while Anirudha made 64 from 55 balls including six fours and two sixes.
In the end, Albie Morkel's cameo knock of 15 off 9 balls including a six and four in the last over helped Chennai get past the 150-run mark.
For Kolkata, Kallis claimed two wickets while Iqbal Abdulla and Pathan got one wicket apiece.
Kolkata got off to a flying start with openers Jacques Kallis and Manvinder Bisla (27) scoring boundaries at will. The duo smashed a partnership of 64 runs before Bisla was stumped off by Dhoni off left-arm spinner Shadab Jakati.
Kallis and Yusuf Pathan then added another 29 runs before the latter was run out in an attempt to steal a never existing run.
With the game slipping away from Chennai's grip, Dhoni brought in Ravichandran Ashwin, who obliged by picking danger man Kallis' wicket.
The all-rounder scored 54 off 42 balls including seven fours.
After Kallis, Kolkata lost two quick wickets - Eoin Morgan (6) and Gautam Gambhir (1) - and were found struggling at 5-121 in 17 overs.
Needing 33 off 18 balls, Manoj Tiwary (27 off 15 balls) tried his best to pull off a win but his dismissal on the last ball of the penultimate over changed the course of the game.
In the last over, Kolkata needed nine runs, but Tim Southee gave away just six runs to help Chennai register a thrilling win.
